There's a step in the documentation showing two ways of preparing an EMF model for CDO: preparing the EMF model or migrating the genmodel. I did the changes to the genmodel manually when I first created the model for CDO 4.1 and its what i did then is still working with 4.12 . If I add new objects to the model do I have to prepare it again or will the existing genmodel file still have those changes? Or should I run the genmodel migrator again just in case to pick up any new requirements for the genmodel that have been added between 4.1 and 4.12?

You don't need to run the migration (manually or automatically) of the GenModel again. The only two settings that really matter are "Feature Delegation" and "Root Extends Class" and they apply to the entire ECore contents, not specific EClasses.
